The IDE preferences need to go under the Application-
>Preferences menu. I think the only reasonable way to do 
this without changing too much code is that that menu 
entry opens a window that shows the current settings, 
with buttons that open the windows that are used in the 
current implementation. The funny font selector for the 
GUI elements also needs to be named better.
